Clone Finder

What the Clone Finder Can Do

The Clone Finder allows you to submit a list of UniGene cluster numbers and get back a corresponding list of IMAGE clones that correspond to each UniGene cluster.

Use the Clone Finder

1.	Prepare a text file containing the list of UniGene clusters and save it. (Mac users: save the text file as "MS-DOS Text with Line Breaks.")
2.	Enter the name of the file containing the list of cluster numbers or hit the "Browse" button to find the file on your local directory.
3.	Select the organism which corresponds to ALL of your identifiers. Homo sapiens Mus musculus
4.	Click "Create Clone List" button.

File Format

• Do NOT mix Hs. and Mm. numbers in one file.
• The text file must list the UniGene numbers in a vertical column like this:

Clone Selection

Clones are selected in accordance with the following rules:

1. If the cluster contains one or more MGC clones, then all MGC clones in the cluster will be returned.
2. Otherwise, the longest 5'-end clone (if one exists) and the longest 3'-end clone (if one exists) will be returned.
3. In addition to (2) above, if there is a clone that has not been annotated as being 5' or 3', and if this unannotated clone is longer than either the longest 5'-end clone or the longest 3'-end clone, then this unannotated clone will be returned.
4. If no IMAGE clone can be identified for the cluster, the cluster number will appear on a line by itself.

Clone List Results

The list that is returned has four columns:

• Query
• Symbol
• Title
• Cluster number
• GenBank accession number of clone sequence
• IMAGE clone id
• Clone length
• End (5' or 3')
• Type
  • "MGC" = Mammalian Gene Collection clone
  • "GEN" = General (not MGC)
