BLAST Server

BLAST® (Basic Local Alignment Search Tool) is a set of similarity search programs designed to explore all of the available sequence databases. For a given query sequence, whether it is nucleotide or protein, BLAST can be used to search against a set of previously characterised sequences. The BLAST programs have been designed for speed to find high scoring local alignments. Because of its design with emphasis on speed, there may be a minimal loss of sensitivity to distant sequence relationships.


Blast
Including BlastN, BlastP, and BlastX ... BlastN: Compares a query nucleotide sequence(s) against a nucleotide sequence database. BlastP: Compares a query protein sequence(s) against a protein sequence database. BlastX: Compares the translation of a nucleotide query sequence(s) against a protein sequence database.

Blast2Seqs
BLAST2SEQS compares 2 sequences of the same type i.e. either nucleotide or amino acid sequence, against each other using the BLAST algorithm.

Megablast
Mega BLAST uses the greedy algorithm of Webb Miller et al. for nucleotide sequence alignment search and concatenates many queries to save time spent scanning the database. This program is optimized for aligning sequences that differ slightly as a result of sequencing or other similar "errors". It is up to 10 times faster than more common sequence similarity programs and therefore can be used to swiftly compare two large sets of sequences against each other.

PSIBlast
The blastpgp program can do an iterative search in which sequences found in one round of searching are used to build a score model for the next round of searching. PSI-BLAST is called Position-Specific Iterated BLAST.
