$ 3dROIstats -mask TTatlas+tlrc. TTatlas+tlrc. > ~/nonnum.txt
$ 3dROIstats -numROI 77 -mask TTatlas+tlrc. TTatlas+tlrc. > ~/withnum.txt
The output files were consistant with each other and seemed to be correct. There may be something in your files that is somehow different. If you email me, we can arrange for a way to get me the files.
But, out of curosity, how are you reading the output? The columns are seperated by tabs. It is possible that they will not necessarily line up correctly if you bring the file into a text editor, but when the data are imported into a spreadsheet as a tab-deliminated file things will work fine. I'd give that a try first
