Retroviral sequences within the E-beta gene of the mouse MHC.

Sequence analysis in several inbred strains of mice through the second intron of the E-beta gene (MHC) revealed a major genetic rearrangement in the 5' half of this intron that separates the p and p-like haplotypes from the majority of common MHC haplotypes (b,d,k and s). A 597 bp nucleotide sequence found in the p haplotype is replaced by a 1634 bp segment found in the other haplotypes. Sequence analysis of this 1634 bp segment shows strong nucleotide sequence similarity to retroposon env, and pol genes and LTR sequence. This segment of intron may have arisen as a result of retroviral/retroposon insertion into an ancestral p-like genome with resulting loss of a portion (597 bp) of the original DNA. Southern blot analysis of whole mouse genomic DNA digested with EcoRI hybridized with a probe derived from the 1634 bp portion of DNA containing the retroviral homologies shows that somewhere in the order of 30 similar copies of this sequence exist elsewhere in the mouse genome. The second intron of the E-beta gene is known to contain a "hotspot" of recombination, and these viral-like sequences have been implicated as signals necessary for cross-over to occur.
